Flashed in, not sealed over
Every accessory on a roof is a hole in it. The quick way to deal with a pipe is a rubber boot and a bead of sealant, which works until UV degrades the rubber.
The proper way is a collar that becomes part of the roof surface, welded into the membrane on a flat roof or flashed under the sheet above and over the sheet below on a pitched one, so water is led over the top of the detail rather than held out by a seal.
